Inference and analysis of AP-MS-derived protein-protein interaction networks

A popular approach to map protein-protein interaction networks is called affinity-purification followed by mass spectrometry (AP-MS), where interactors of a given protein of interest (bait) are identifying by pulling down a tagged version of the bait, together with any protein attached to it, and identifying the extracted proteins by mass spectrometry. In this talk, I will discuss statistical and algorithmic problems related to the inference and analysis of interaction networks obtained by AP-MS. I will first discuss our Bayesian approach to separate true interactors from contaminants. AP-MS are subject to identifying direct as well as indirect interactions; separating the two translates in a challenging algorithmic problem I will discuss. Finally, I will talk about our efforts to assign putative function to specific subnetworks by seeking locally-enriched GO gene annotations and sequence motifs.
